Does it? I have never noticed any problems with the spacing in this situation. Just ignore the "too many notes" message (or switch it off in the Speedy menu) and enter them, there should not be any spacing issues. You can move those rests vertically, in case they collide with other layers. Or use the layer options to adjust their default position.
