I think my approach would be to simply select the bars, change the time
signature with "rebar music" set, then delete the empty bars created.

As for the layout, keep a rough draft so you can see your original system
breaks. After making the time signature change these will be messed up, but
if you set them all again to match the earlier draft, the fit should be
roughly the same, and your optimization, layout, etc should still mostly
work.

Another option might be to select the section and use the measure tool to
change the barlines to invisible, with "change every 2 measures" set.  The
most serious problem of this is that you'll have a little extra space in
the middle of each (apparent) 6/4 bar.  Also, you'll have to fix the
measure numbers and get the time signatures to appear properly.
