Aha! It's the "hit OK" part that I was missing. I was just trying to open up some plugins in a new document, move them around, quit, and hope their default positions had changed. Now that I went in and hit "apply" or "paste" or "OK" on all of the plugins I wanted to reposition, they stayed where I put them. And, to answer your question, there were no other settings that weren't being saved.
