Sounds bad if it turns out to be a bug. My suggestions:

(1) Make sure that there is no staff style applied to the particular
measures in question, and if so, see what the options are set to.
(2) Perhaps it would help to turn off all of the "check measure for..."
options in the Speedy dialogue, since it is upon leaving the measure that
the "check measure for..." features take place.
(3) And then if even that doesn't work, try turning off automatic update
layout and automatic music spacing, since these features also are run every
time you press "0" in Speedy (when you turn off the Speedy measure box.)
