I can't remember which version you are on, but if you are using a version that has Staff Styles, you can create a staff style for a special type of transposition and then apply it to only those measures you wish, so in that case the answer is Yes, you can.

If you are using an older version before staff styles, I am afraid that you can't apply two different types of transposition, so in that case you would need two sets of staves, one set which would include the notes in the chromatic transposition section and the other companion set would be used only for those measures which you want non-chromatic transposition.

You would fuss with the page layout so that the first section would end at the end of a system, then optimize your score and all the empty staves would disappear, leaving you with only the two sections full of notes.

More complicated than staff styles, but it is possible even in earlier versions that don't use staff styles.
