If you do that, though, the resulting parts will all have different
indentation lengths based on the spacing of the system on which that
measure lands. I know there may be ways around this, but I think the
necessary tweaking to make your method work would be more tedious than
just typing a number into a box to indent one system on each part.

The invisible measure indent works perfectly on my extracted parts without tweaking -- except for the absence of a clef on the first visible measure in the staff.
