I thought this was intentional, and actually has advantages. When you assign a shape expression with a metatool, Finale creates a copy of the shape so that you can edit any particular instance of the expression individually.
Or am I misunderstanding what you're saying? I do agree that this can lead to file bloat if you keep basing your new docs on your last finished doc.
