There is a plug-in....plug-ins>note, beam and rest editing>cautionary accidentals that allows one to set the way Finale checks for accidentals. You can specify which layers Finale checks too. I'm thinking that you could somehow toggle between checking in layer 1 only and then checking in layer 2 only. After you set these Options then of course go to Mass Edit>Utilities>Check Accidentals and run that.

Using check accidentals in my experience still requires proofreading...it isn't perfect, but maybe the layer settings will help some.

I know for sure that Mass Edit>Respell Notes will do this, but this will also alter any enharmonics that you may have forced in the process, meaning that you will have to comb through the part looking for those in any case.

A better solution is if you are TG Tools user, then TG Tools>Accidentals... will unfreeze any frozen accidentals without the bad side effects of Finale's way. I would start by unchecking everything except for Unfreeze Existing Accidentals and Check Accidentals, then see if everything worked. You may have to experiment a bit with the settings if it doesn't.
