My view is that you would be well advised never to touch the top boxes, but unfortunately it is very easy to do so accidentally. The addition of this top box somewhere along the line was a supposed convenience that I could have done without. I have frequently suggested to MM that users would be better served with a single box. The top box functionality could be activated by option-dragging the box. So far my suggestion has been ignored.
Respace Staves seems to be total document oriented.
Respace Staves can be applied to a single optimized system if you first select the bottom boxes for that system. It is a rather hidden feature that is very handy.
