Depending on how many different clefs you use in the piece, the clef problem should be easy. I believe Finale allows for 16 clef definitions. So define a set aligned for 4-line staves and a set aligned for 5-line staves and switch as needed. (Is the 4-line staff going to require the full panoply of clefs?)
Time signatures are probably easiest accomplished with expressions. It really annoys me that you can't use "start of time signature" placement when the time signature is hidden on a specific staff. But that's water under the bridge. Use right-justified "Start of Music" (as you've already described here), and it should go pretty easily. I would not recommend aligning two staves as someone else described.
