This shouldn't happen. In fact, it is probably only happening because you've never actually repaired your permissions properly before. I have never had any permissions issues opening OS 9 files or editing the contents of OS 9 folders.

You should repair permissions using either Disk Utility or Cocktail.

No.

And you should be repairing permissions regularly in OS X, especially when you have permissions problems (like with the OS 9 files).
