Go read up on it. It's not Midi. Midi is a different layer of Core
Audio. Why Finale 2006 doesn't allow both AU and Midi at the same time?
Bad programming.
So far, I'm not finding ANYTHING good with this 2006 update. Things seem
slower to me. The paper look is cheezy. The studio view I can live
without. GPO is useless if you can't do midi at the same time, which it
appears is the case.
I'm also surprised with the total lack of documentation of the new
features. The README was lame. Nothing of value in there. When I get
Digital Performer updates, they include readme files with nice pictures,
and tell you what is different, and how to use the new things. Nada from
MakeMusic.
I'm thinking I really wasted my money on this update.

Which is why I asked the question, as it didn't make sense to say you
couldn't use MIDI while using AU, since what you're sending to it

Go RTFA about Audio Units. It is a different beast than Midi. Why
Finale can't do both at the same time is probably cause the lame
programers there didn't do it right.
Is Finale sending MIDI data to the AU or not?
If it is, then you're wrong.
