I always open EPS files in Illustrator CS and re-save. We've found the files produced are much more "compatible". One thing Illustrator does have that Finale doesn't is a really good scriptable export suite. I run my EPS files through Illustrator using an AppleScript adapted from one found in "Adobe Illustrator Scripting" by Ethan Wilde.
