The solution is to throw all of those EPS files on to Acrobat Distiller on an OS9 machine and turn them into PDFs. Then manually relink the EPS files within InDesign to the newly created PDF files.
It’s a bit of a pain but it is the only solution. I have had to move thousands of files this way for many books.
