I used to have problems with any PDF created by the OS (or Preview), and eventually got PStill. This seems to work extremely well for my needs. It doesn't directly solve your problem with EPS (when used from the print dialog it will not convert the EPS correctly either, but it will work when used on the saved PS file). However, it produces much smaller PDFs than the OS, and has a number of rather interesting options. It is not as full featured as Acrobat, I am sure, but it does give me a whole lot more than the OS.
