Your staff styles for cues must have "Hide Notes in Other Layers" checked. This restores the default whole-meas rest positions.

For partial-meas cues, the best solution I can think of is to show both the cue and the corresponding full-sized rests in the same layer using V1/V2. In the part you will have to apply a staff style that hides the original rests.

For cues that coincide with notes in the actual part, I think you will probably find that it can't be done to your satisfaction.

It would then seem that cues are in fact not possible for linked parts, at least unless they are very simple cues, or they don't display rests at all. Bugger.
