There is no top-level "Preferences" menu in OS X.

There is, however, a "[name of application]" menu, which is always bolded and always found between the Apple menu and the "File" menu. And the "Preferences" menu item always goes in the "[name of application]" menu.

For instance, in Finale 2007, the top-level menus are:

Apple  Finale 2007  File  Edit  View  Document  MIDI  Tools  Window  Plugins  Help

The "Preferences" menu item is in the Finale 2007 menu. As I have been saying, this is standard for all OS X apps.
