I'm not sure I understand what the difficulty is. Mensurstriche can only be applied to a group; once you've optimized, changes made to a group in one system affect only that system. So I would create a group that includes all the staves, optimize, and then apply mensurstriche to that group for the systems you want. Of course, the section has to start at the beginning of a system and end at the end of a system -- but I'm guessing that would be true for a movement.
