i had to do this years ago, so memory is rusty. if i recall correctly my solution was careful use of explode music, with very particular settings, and in sections, not the whole doc at once. in some cases some you will have to adjust manually (speedy entry, cursor on doubled notehead and clear).
settings caused extra notes to be deleted, instead of placed in another staff. although it might be good to use an extra staff as a kind of reservoir to catch notes you accidentally delete.
as i say, rusty memory. try it on a copy of the doc first.
