The five string banjo sounds an octave lower, like a guitar does. This is the most common instrument, but you get 4-string banjos that are the same, but without the 5th drone string, and there is a tenor banjo that is a bit shorter. I think the tenor banjo is also transposing, but i've never written for it, and frankly, most of the players have never read for it! There is also a banjo-uke, tuned like a ukelele, that is not transposing. This instrument is very rare.

For ensembles, they already have jazz band (bad name, it should be big band or jazz orchestra), but I would like to see:

Kenton-style big band (5 saxes, 5 trumpets, 5 trombones, rhythm the same)
Big band with vocalist
Studio orchestra (big band with strings and percussion)
Jazz piano trio (piano, bass , drums)
Jazz guitar trio (you get it!)
Jazz quintet (trumpet, tenor sax, piano, bass, drums)
Brass band (British-style)

I have built these already, but mostly my projects use such widely- differing instrumentation that I generally have to create or tweak each new project from zero.

Can you share which instruments have wrong transpositions or clefs? I don't write for the variety of instruments you do, so I have never seen a wrong transposition (in Finale, that is. I am plagued with students using Sibelius 2 bringing in wrongly transposed baritone sax parts, tenor sax parts, and any octave-transposing instrument like piccolo, guitar, or bass. Apparently it is correct in the latest version, but there are a LOT of Sib 2 users out there!)

I WOULD like to see Trumpet in Eb in the instrument list. When I do orchestra transcriptions from the 19th C, there is a lot of Eb trumpet, and I got caught the first time. I selected Trumpet in Bb, then changed the staff name and transposition. I checked everything (notes, bar numbers, expressions, everything musical) exhaustively once I was done (except the name at the top of the extracted part!), so I didn't realise that I needed to change the PART name! It showed up correctly on the score, but the linked part was STILL called Trumpet in Bb, and there was a highly embarrassing train wreck at the first rehearsal! Fortunately, the players had been told to bring Eb trumpets as well, and the error was quickly corrected, but my face was burning!

Clarinet in D would be good, too.
