Boot off the Cloned disk, then use Disk Utility to wipe out the internal (original) drive, then use CCC to copy it all back.
Mac Defragmentation shouldn't be a huge issue unless you are doing a lot of big file things, like Digital Audio. You might consider getting something like SpeedTools or iDefrag to handle those tasks.
