Photoscore Professional works really well also and it reads PDF files also. I just got finished scanning in some music and it did a remarkable job on much of it. Then I just exported to XML.

The SmartScore Lite that comes bundled with Finale is actually pretty
decent, especially with PDFs (though you have to have some utility
that can convert that PDF to TIFFs for feeding into SSL). We just
discussed this recently, prompted by my experiences with it
converting PDFs. SharpEye was the other one that got high marks,
though the UI is very outdated (but it seems to work very well).
