Personally, there is no way I would merge the files, and if anyone were to ask me about it, the very first comment would be "work only from copies of the files, not the originals."

have to avoid having to proof for errors in score merging, but i don't
know how clean the score merger tool really is, maybe i am worrying for
nothing.

I don't either. My suggestion: for the "real job" do the work by standardizing the files; and keep copies, and when you don't have anything else to do, use the copies to test and analyze the results you obtain with the score merger tool.
