In Fin08 and newer, I believe Maestro Font Default.ftm is only used if you press Default Document from the Launch Window, or do File | New | Default Document.
If you use the Setup Wizard, in which you have to select a Document Style, the template used as a base is one of the templates in the Document Styles folder in the Finale folder.
