I would define the flute part to also include the soprano staff. In the part only, apply a blank staff style to the portion of the soprano staff that you don't want to show. Be sure that the staff style only affects the current part, not the part and score. With the soprano staff now blank, you should be able to hide the staff using the staff tool.
