With each new version I have found less and less value in Finale as a 
program!

I just ran an experiment -- started with a full orchestra score, then 
for a few measures in the contrabassoon part I tried a change to 
contrabass flute -- no change appeared whatsoever.  But when I tried a 
change to bass flute the double barliness appeared (don't know why an 
instrument change in one part should trigger double barlines for the 
whole score) and the clef changed to treble clef just as it should.

So there's clearly a problem with the instrument definition list, but 
when I opened it (using a program which can display both hexadecimal and 
ascii) I see no way to change the entry for contrabass flute to make it 
work properly.

So my suggestion is for you to make the music appear as you wish (use 
bass flute since the program can work with that) and if playback is 
important then export it as midi file to open in a sequencer and then 
edit the midi data for that section so that the contrabass will play 
back (if you have a sound library which actually has a contrabass flute 
patch) with the correct sound at the correct pitch.
