I'm intrigued by your report. I just tried several combinations of key
change in a grand staff and then raised the key in all measures by a degree
and both treble and bass clefs behaved as they always have. Can you please
provide more details? What instruments? What keys? What transposition?

I just took a scale study and set up a master. Both bass and treble clefs
were involved. While the treble minor section transposed correctly, the
bass clef section ignored the minor section altogether and left the notes
on the staff unmoved.
