If you're on a recent version of Finale, go to Edit Group in the Staff Tool. Select Hide Staves Normally for the group (rather than Only Hide when All Staves are empty.) Now the "Hide Empty Staves" command in the Staff Tool should work as you expect.
If you are on an earlier version of Finale, use Optimise instead of Hide Empty Staves. The first part is the same.
