You could go into the Edit Frame for each measure with notes you want to mute (in Windows, ctrl-click the measure in Speedy Entry mode) and uncheck "Playback" for each note entry.

But how do I accomplish that on a Garritan instrument? I have three cue notes on a Garritan Flugel that shouldn't sound during playback, but I don't know how to mute them. Maybe I need to deal with volume? How?
