I deal with this issue all of the time but, if I understand you correctly, it usually occurs with cross-staff notes with reverse stems. My workaround is to have two versions of the same articulation: one’s position on the note side and one on the stem side. If the staccato dot appears on the wrong side, I simply delete it and place the opposite one. IOW, if the dot is meant to be on the note side and it’s flipping on CS notes, I replace it with a dot on the stem side; or vice versa. Then Finale seems to place it correctly. I’ve been complaining about this for years. In later versions of Finale, they now have an auto placement for articulations. But I’ve been doing this workaround for song long, I haven’t tried that.
