The problem is not using threaded or non, threaded, it's switching around. If you built stuff against threaded, but then installed apple's x11, you could have problems. Going from threaded -> non-threaded doesn't work well. Going the other way is mostly OK, but can have some issues with openGL.
Exactly. Slight differences between Apple's X11 and XDarwin make things complicated. This kind of problems arise *only* when you shift from XDarwin to X11, or go between them.

I really hope the libraries of two installations are standardized in future, granted that X11 won't provide rooted mode.
