It sounds like the command is being executed by default by Terminal. Check Terminal's preferences first, and see if '/sw/bin/pathsetup.command; exit' is listed as the command to run there.

If that doesn't work, you may have to trash Terminal's preference file (~/Library/Preferences/com.apple.Terminal.plst).
