I guess you have installed those packages in /usr/local or something. Fink install its packages in /sw, so they should not interfere with what you have installed elsewhere. You can simply reinstall your packages with Fink, and remove the others.

With TeX, there is a "system-tetex" package that will act as a placeholder.
You should probably rename /usr/local while you build the packages with Fink, so that your Fink-installed stuff doesn't accidentally link in anything from /usr/local.
