That's nothing to do with Fink--an archive install clobbers your /usr
directory, and all of the stuff that X11.app needs lives in /usr/X11R6.
You'll need to reinstall the X11User and X11SDK packages.
Your /sw directory should be untouched (at least it was when I had to do
this myself).
