Well, scribus-aqua is better integrated into the standard Mac desktop, what they somtimes call "native". There are also a couple of differences concerning font-handling, but I couldn't explain what exactly is different. They also use different versions of python (Fink's vs Apple's), so if you are into scripting, there would be a difference. Performance-wise, the X11 version is better (faster and less likely to crash) than the aqua version.
