There are a few additional diagnostics mentioned in http://article.gmane.org/gmane.os.macosx.fink.beginners/24665 Hopefully your recently-cleaned filesystem won't show up as weird to Disk utility. :-) But checking to see where the /._ (ACL) files first show up might be informative, as would the results of tarring and untarring a directory.
