You didn't specify, but it looks like you're using a 32-bit Fink. However, the build tools on Snow Leopard default to 64-bit, unless you tell them not to, e.g. by using a flag like "-arch i386". That's why your handbuilt fftw3 worked. Fink provides a compiler wrapper that does the right thing for whichever architecture you're using.
