It doesn't. The X11 terminal processes the startup a little differently, and so you may see a different environment than when you use the regular Terminal. Try this: put a line like echo TEST somewhere in your .profile, and start a new terminal window. If your .profile is actually being processed you should see "TEST" in that window.
