It doesn't.  The X11 terminal processes the startup a little 
differently, and so you may see a different environment than when you 
use the regular Terminal.

Try this:  put a line like

echo TEST

somewhere in your .profile, and start a new terminal window.  If your 
.profile is actually being processed you should see "TEST" in that 
window.  If you don't see that, then something may have been introduced 
in your testing that is derailing it.
