This warning is because we got tired of continually having people file bug 
reports which were due to such a mismatch.

Does “sudo xcode-select —install” do anything?  

I did my own upgrade via direct download from developer.apple.com 
<http://developer.apple.com/> so that I could download both a 10.10 and a 10.11 
set of tools in one shot—that’s another option to try.
