Yes, there are some real dangers inherent in using PackageMaker.  I am told
that they have improved it in 10.2 when compared with 10.2, but it is dangerous
nonetheless.

If you are going to be installing into /usr/local, though, this shouldn't be
a problem.  (You use /usr/local as the root.)
