The fink selfupdate command updates not only your essential packages, but also a couple of other packages (inculding the -dev splitoffs of the essential packages). You can find a list of these "extra" packages near the front of the Bootstrap module. For the kind of checking you are talking about, to make sure that the system is clean and that all dependencies of a package are present, you don't need to have these -dev packages installed.
