I used Carbon Copy Cloner (written by Mike Bombich <http://www.bombich.com/software/ccc.html>) for making an image of a partition, and rsync from RsyncX (written by Kevin Boyd <http://www.macosxlabs.org/rsyncx/rsyncx.html>) for further synchronising. (unfortunately I have to say that I could not do that routinely, there are still problems). As said in another answer, I neither have idea of what happens when two types of file systems are concerned.
