Do you have a customized xpdfrc somewhere? I had to get rid of my t1libControl and freetypeControl settings that are now obsolete and replaced by the antialias, enableT1lib, enableFreeType settings (see man xpdfrc) -- even though the system xpdfrc in /sw/etc still lists the old parameters (outcommented). You might also want to check and compare the settings for displayFontT1 and the paths to the corresponding ghostscript fonts (/sw/share/ghostscript/fonts/... here).
