You don't.  You can indeed edit the Trees: line in fink.conf, but see below.

If you're using source to update, you have to run

sudo /sw/lib/fink/postinstall.pl

And this is mentioned in the FAQ:

as well as the 10.3 -> 10.4 upgrade instructions on the Fink homepage.


On the other hand, if you're using binaries, this is indeed abnormal.
