I fixed it. There is port to Mac OS X of
ext2fs<http://e2fsprogs.sourceforge.net/ext2.html>tools
http://terminalapp.net/bad-blocks-badblocks/
that includes the badblocks program. I had no badblocks.
About permisissions repair issue, it turns out there are some permissions
that will *not* be repaired. Messages such as:

The file choking mdworker turned out to be a corrupted .tar. I nailed it
opening the sys.log on the console application. One stops the indexing with
the spotlight privacy pref pane, removes the offending file... and
presto... I can search again my HD.
In the end it had nothing to do with the xcode313_2736 install....
