So you had

#!/bin/sh
exec-gnome-session

before the last Apple update on 10.6?  Or were you still running
quartz-wm first?

Can you inform those of us who usually use a rootless X11 setup what
menu sequence you're using, to help with trying to reproduce the issue.
 Is it System->Preferences->Windows ?

What exactly is the failure mode that you're seeing?

So things were working, you got the last Apple update, and they
immediately broke?  Nothing else got installed?

You might check whether /usr/X11/lib/X11/xinit/xinitrc got overwritten
by the Apple update.

Also, you might check in the console log and see if there are any error
messages that come up when you try to set the window properties.
