I ran into similar problems today, after a slew of successful and problem-free updates since upgrading to 10.10 -- suddenly I started getting the "missing system-java61-dev" messages. So I went to Oracle (as instructed) and installed their jdk-8u25-maxosx-x64.dmg without a hitch.
