I ran into similar problems today, after a slew of successful and 
problem-free updates since upgrading to 10.10 -- suddenly I started 
getting the "missing system-java61-dev" messages.  So I went to Oracle 
(as instructed) and installed their   jdk-8u25-maxosx-x64.dmg   without 
a hitch.  But this seems to have no effect; #fink apropos java   does 
show that 1.8 is now the current version, and system-java81-dev & 
system-java71-dev do show as installed, but still not system-java61-dev. 
  <sigh> Restarting Yosemite didn't help either. </sigh>
