Bingo! Now you've given us another clue!!
The Pertronix ignition does not want to run with the balast wire (or
a balast resistor), it wants full 12 volts although it will work till
the voltage gets too low (as in your case. As soon as you turn on
another load in the system the voltage drops just enough to make it cut out).
Try to "hotwire" the ignition as I stated before with 12 volts
directly from the battery to the + side of the coil and you will see
that your problem goes away.
The long term fix is to install a (14 ga or so) wire from the "K"
connector on the engine side of the firewall directly to the + side
of the coil, bypassing the balast wire (you can just crimp it to
where it just comes out of the firewall connector to make it easier).

Thanks for the offer, if there was a way to get it there, I'd probably
take you up on it! It doesn't seem to be related directly with the
brake lights, I have found that if I turn on the fan, it also cuts out.
I've replaced the + battery cable, as it was frayed at the starter and
wanted to rule that out. I've also checked and cleaned grounds between
the battery and frame, battery and engine, alternator ground, and
voltage regulator grounds.
Do you know what the voltage should be on the coil? I'm getting 7.4
volts. I'm also running a pertronix ignitor, I'm wondering if that's
enough voltage?

Brian,bring it over and well look at it.
I can put a signal on the wire and tone it out
to the short or open.
Of course getting it here is another story.
Pull the fuse on the brake lights and see what it does.
Also try and operate the flashers and see if it dies.
