I think that you are never supposed to configure that file. Fish manages
variables through an always running daemon and remember you choices. 

Moreover, I do not think that you can remove the variable, you need to
blank it.

Just type in a fish interactive shell:
set fish_greeting ""

and the greeting will be blank forever. Do it for each user of the
system.
