Looking at the source code I don't see any support for setting the
background color of the entire terminal window. Nor do I see anything in
the documentation about it doing so. I'm guessing this is a "TODO" or
future enhancement issue. However, looking at the open issues I don't see
any that are relevant:

Fish currently, AFAICT, only supports setting the background and foreground
colors of individual characters. Your terminal emulator should provide a
way to configure the window background color.
